Cafe Coyote in Old Town was voted Best Mexican restaurant in San Diego for 2005. http://www.cafecoyoteoldtown.com/

Unfortunately there are no Mexcian restaurants in San Diego. They have all been closed down because of the bird flu. But don't worry, I hear San Diego is just chock full of great French Bistros.

EDIT: I have just been informed that one has reopened. Try:

El Fandango

Las Quatras Milpas on Crosby Street, next to Barrio Park is amazing and very authentic.

Ranchos, Pokies, and the taco shop at Adams and Park for vegetarian friendly food.

Super Cocina on University Ave, between 805 and 15 - Mexico City style food.

Valentine's Taco Shops for their salsa and chile relleno burrito. It's also between the touristy taco shop on India and a good one on San Diego Ave, across the street from the funky art supply store.

In North Park, there's a taco shop across the street from Albertson's, next to the UHaul place that sells huge, unique burritos.

On University in Hillcrest between 1st & 2nd (I think, if not that exactly, w/in 2 blocks) called Chilango's Olt Towm Mexican Cafe sounds like it would be too touristy (it is a bit) but the food is authentic and they make the tortillas right in front of you

Try Hernandez Hideaway by Lake Hodges which is near Escondido. Also, the chain Rubio's has great stuff for a fast-food place. Try the fish tacos. It may sound nasty if you've never had one (that's what I thought when I first heard "fish taco"), but they're yummy!
